As long as the only thing you change is the Max Transfer value, it is
safe to change it on a drive that is already in use. I've done it, I
messed up my drive and allowed HDToolBox to use the defaults when I
was resetting everything up (and restoring from a backup hard drive).
Later that week I ran ReOrg and it informed me that max transfer was
too small for it to work on any of my partitions. 30 seconds of
adjusting the values in HDToolBox and ReOrg agreed to work again.

What you cannot do is change the block size or partition sizes without
having the data backed up. That *will* cause your data to be lost.

Backups are always a good idea, just in case. :)
